The two that stick out to me like sore thumbs are Ball State and Marshall in the Big East...unfortunately, there's pretty much no firepower left in the non-BCS conferences to replace them with.
The nicest thing about all of this is that I'll be able to make yearly changes to keep things nice and balanced.
One thing I am considering is moving Penn State, Notre Dame, and West Virginia into the Big Ten, Tennessee into either the SEC or ACC, and making the Big East a nine team non-BCS conference with six independent schools. If I can completely get rid of the independents, then I can make three 16-team BCS super conferences, and eight 9-team non-BCS conference.
Something else to consider would be two super conferences (16), two BCS conferences (12), and seven 9-team non-BCS conference with one independent school.Comment

I already know now I will have a tough time deciding what chise to run with...a realistic conference set up....or a custom one.
TCU to the Big East still pisses me off in the "real world" one.Comment

Central Michigan doesn't bother me that much...they get natural rivals in Michigan and Michigan St. with the move, and they typically end up being a pretty powerful school in the game. Houston to me is a natural selection to flesh out my All-Texas Big XII south division. Southern Miss was really a "There's no one left" decision, and they join in-state schools Ole Miss and Mississippi St.Comment

This is what I'd do. 6 12 team BCS conferences, 5 conferences with 9 teams, 3 military schools independant. I might swap some of the Big East schools with ACC ones.

Nice set-up Pand, but there are some geographical issues that my OCD brain just can't accept. Colorado in the Big XII South, the two Florida schools in the Big East, and I feel the Pac 12 is unbalanced with all four Cali schools in one division.Comment

My second draft...quite a few changes in this one as I try to balance the BCS conferences.

Any suggestions on two western schools that I could create in teambuilder that are ready for the FBS jump?Comment

If I add Montana and Cal Poly to FBS, and remove Eastern Michigan and Akron, I think I can achieve a better balance. Here's the divisions that would change from my previous version (changes in bold).

Too much time on my hands. Top 25 by my conference set-up, this should be interesting. The ACC needs a Clemson resurgence.

"If you aren't into the neutral site thing, go ahead and set it so that the school with the best conference record hosts the game (like the PAC-12 and Conference USA do)." That's a pretty awesome addition, and would give extra incentive to not only win your division, but also finish with the best record so you can host the conference championship game.
"4-8 schools – 7 conference games. There are no protected rivals since everyone plays everyone else. For conferences of 4-6 schools FCS opponents will play the part of your additional conference games" WTF? FCS schools? Weak...I won't be going lower than nine teams.
"You can set a conference to be tied to a specific bowl, or you can set it so that the champion of a conference is guaranteed a spot in one of the BCS bowls, but not tied to a specific one (think Big East currently)." I like this addition...it will be interesting to see how the BCS assigns them to bowls if you just make every champion an auto-qualifier with no bowl tie-in.
Nothing was mentioned about the ability to rename a conference, so I guess that's a no-go. And even though I'd like to delete a conference, I can understand why they won't allow it...but requiring at least one independent? That's dumb.Comment

We have heard feedback regarding CPU not recruiting based on their play style, so this was one of our earliest adjustments for NCAA Football 12. Previously, if you were running an option offense, the CPU would simply take the best quarterback that was available, or possibly one just interested in the school. Now, you will find that the CPU will focus upon players that fit their particular play style. That means scrambling QBs will be targeted by option teams, while air raid teams will look for pocket passing quarterbacks. Finally, we've updated the incoming ratings for all generated prospects with a focus on ensuring they are consistent with the recruits on the default roster. Now you won't notice a drop off in overall player talent in future years of the Dynasty when the players on the default roster have graduated. I think you will find that some positions, in particular Kickers and Punters, will be far more accurate this year.
