Im sure in the 10k page CBA there is something about players getting in the way of MLB investigations or a conduct detrimental to the game.

From what I understand, you can be suspended 50 games for multiple first offenses if caught at the same time based on some sort of precedent from a previous suspension. So, he was actually given 3 first offenses of 50 games each because he was caught using 3 separate substances at 3 different times according to documents and testimony. The other 12 games are for impeding the investigation, so 162 total.
That is not how it works. If A-Rod's involvement in Biogenesis counts as multiple "first offenses" and can be given a 50 game suspension for each, then it should be the same way for the rest of the players. Unless you're saying guys like Nelson Cruz and Jhonny Peralta only went there once and got busted. I'm kind of doubting that there is so much documented evidence against Alex Rodriguez but not against the other players.
Again, not defending ARod, but this smacks of being far to convenient for the Yankees and MLB.

Not only did the Yankees have this hanging over their head, and wanting to get under the luxury cap, but they also bled money last year. I heard, but can't remember for sure, that they lost close to $60 million last year. That's a reason why they spent, a reason they want to get rid of the A-Rod bad press (if only for a year) and re-invest that money into someone else.
