Okay this is going to get super detailed and nerdy, but here goes:
The Reeds tell Bran a story about a small mystery knight fighting in a tournament and a wolf princess is there and all that. They kept asking Bran if he was sure his father had never told it to him before, but Bran insisted he had not heard it and wanted to hear the end. They stopped abruptly after the tournament and when Bran asked for the end, they said it was a more sad story.
They were telling him the story of the great tournament in Harrenhall that Rhaegar Targaeryn won a year before the war, the one Ned talked about in book one, and the one Arya and Dany are separately told about in book three.
After winning, Rhaegar rode past his wife and gave Lyanna Stark the trophy of beauty, or whatever. A year later, Rhaegar rode off with Lyanna and started the rebellion.
We know Jon Snow was born a year after the tournament, mainly because of math but also because Arya is told that Ned loved two women before marrying Catelyn, whom he met at the tourney, and one of them was Jon Snow's mother.
However, there is the possibility that Ned is not even Jon's father, and Jon is really the son of Lyanna and Rhaeger. There is a dream Ned has in book one that includes a flashback of Lyanna whispering "promise me, Ned" before dying. It's possible Ned Stark lied about Jon being his own bastard in order to protect the honor of his sister, and to spare the baby from what would happen if Robert ever found out.

The hints have been definitely been there. Its pretty obvious that that is the case to me. Just wait til you guys finish the 5th book. There's a crazy sequence that I'm wondering if any of you will pick up on, I didn't at first but it makes so much sense. I actually picked up on what was being hinted at from something else. When you guys finish it, go read my post in spoilers about it on the first page.Comment
