He didn't control the Cartel's affairs in the US this is why he's at war with them for not working with them.

He controlled their meth operations until he decided to cut ties (season 3 revealed as much in the flashback with Leonel & Marco fighting over the doll). He's at war with them because they tried to meddle with his operation which was supposed to have total autonomy. The recent episode gave us a look at some extra incentive for his actions due to his beef with Salamanca.
